The old solution to the .ips filesize problem was .aps, and a few of the upload utilities accept them. You can find a patch utility for it at dextrose.com.

However, for our day and age it would probably be much better to use byuu's .ups patch format instead. It is being used now across platforms, happens to already have utilities for every OS short of win31, is open source, and N64 patches are already being made with it--namely Animal Forest.

Also, I've been making 21990's that aren't the same compressed size as their counterparts. The padding seemingly is not necessary.
The glitch may have been due to earlier editor versions clipping the end off the decompressed binary. That gobbledygook is used for something, and removing it messes around with sound for whatever reason. Recent editor versions don't do this--error was corrected around 2.0.3

At the very least, I can assure you the super-secret-NSNA patch uses one about 0x1000 smaller than its bretheren, and the less-super-but-more-secret 21990 reduction program spit out files that were not padded.

So, chances are PD will not require padding to work.

From my tests so far, the 39850 Index doesn't appear to need any padding, if the compressed file ends up smaller than the original. In two instances, the index came out 0x150 shorter. This didn't appear to affect the game in anyway, atleast not via emulation. What it might do on a backup device, I don't know. But as far as simply throwing together a patch for playing new Combat Simulator maps online, it's doing the job.
