Well, let's think about this:
Sonic - Well he's fast.. not gonna lie there, that's his whole shtick. Him + Speed shoes increases that(and with the speedcap off in Sonic Megamix you can actually have him run fast enough and sometimes end up skipping half of a level after going off of a ramp.), and the speed boosters also add quite a punch. So, well normally yeah Sonic is pretty fast.
Samus - Well in Super Metroid her normal run is pretty fast but probably not as fast as Sonic. If you get the Speed upgrade she runs much faster, same as with Sonic + a speed booster. Shine-Spark also adds a lot of speed. But on her own, Samus is.. well moderately fast.
Battletoads Bike - Um... it's a vehicle not a character
TL;DR version: Sonic normal is fast, Samus normal is moderately fast, Battletoads Bike shouldn't count.*
* - all of this is IMO

I guess "Bubsy the Bobcat" is one of the fastest.
Thay kinda made the game just so it would be faster than Sonic...

Hm i got to say if you wer playing super Mario galaxy 2 and when you are riding yosy and get a red pepper he become as fast as sonic and can even run on wall.
But then again sonic is still faster then mario but there is one even faster then both of them and that is Metal Sonic.
But if we are talking about Vehicle to then the game F Zero is the fastes game you ever play every one on it is very fast.
