What is it when I change a Perfect Dark Instrument then all of a sudden, I get this disturbing message?!

When the editor generated the instrument sample the new one is larger than the old. That's what a .ctl file is, and they're even (relatively) portable between N64 games that use them.
At current you have to use trickery to shove something larger than what's expected into a ROM, and with sound there's the annoying problem of it fitting in the space they made for it in RDRAM.
Unfortunately you'll need somebody with specialized knowledge on the subject to tell you what you can get away with.
Oh! One other thing!
