For me, it's Bunker 2, Silo, and Depot.
I always hear people having issues with Aztec, but I believe that level isn't so bad when you understand the enemy spawns and areas you can use for cover.
Bunker 2's largest issue is the respawning guards, this makes it a dreadful idea to use the KF7 and the large amounts of places where you can get stuck from guards, too.
Silo is pretty much a mess, the unpredictable behavior of the level makes it hard to get a decent strategy for this level. Not to mention all the slowdown and the time limit.
Depot is hard because of the spawning guards. This level is actually a joke on Agent and Secret Agent. But on 00, it's brutal.

| Last time I played, I was struggling with Train and Jungle. Odd because I don't remember ever really having issues with those before. |

Aztec, Train and for the love of god Control. I never swear so much in my life when I first played Control on 00 Agent.
Besides those three, The rest of the levels in Goldeneye can be consider a walk in a park for me.
