What I did for Project: GoldenEye was very simple - I'm going to explain what I did for the Archives-to-Facility replacement for v2.

1. Save the background, clipping, text, scale and allocation data for the level you are going to be using to replace the old one.
-bg_arch_all_p.seg
-Tbg_arch_all_p.seg
-LarchE.bin
-UbriefarchZ.bin
-UsetuparchZ.bin
2. Rename the files to correspond with the new location - for Archives, the files went from bg_arch_all_p.seg to bg_ark_all_p.seg, etc. Be sure to make sure that any text digits in your level point to the new location in your text file. Any pointer to an incorrect text digit will crash the level when trying to show it. At one point, I overlooked the intro camera text slot in Q-Lab. Be sure to check these text slots as well. Otherwise, your level will crash on load.
3. Inject the files into the new locations in the 21990 game config.
4. Adjust your scales and allocation data to match the original level's slot.
5. (optional) Copy the sky settings over. I've noticed prop visibility in levels can be affected if the sky and fog settings are changed. Might be something to keep in mind while playtesting.

I plan to transfer everything from the level to the other level and not start from scratch
