I am wondering, is there a way to set the drone guns to fire at enemy guards instead of the player?

Not sure if GE supports that, but Perfect Dark definitely does. The autoguns in Defense are used to target the invading guards, and I think the ones in Deep Sea can fire at anyone that gets in its sights.

There's a bit to deactivate them (toggled on when turret operator is killed in GF64). I think it also works for cameras, but I have never tested it.

Yes that is true for PD. DataDyne Compound makes use of this in the mission. The bit used in GF64 is 10000000 which disables the drones.

No. The targeting is hardcoded to pulling current player's position when doing distance calculations. That's part of the reason if you drop one in MP it aims between players, and part of the reason the co-op drone gun fix exists.
